Don't do it.
Ok, speaking as someone who often uses this. Understand that a Marine using this style is going to lack any real damage beyond point blank range or via a contact shot (PB shot). A smart Marine will be packing a M41A for the long range firepower but you can only have one gun or the other out, and a M41A user is easier to deal with than a Shotgun user in solo mode.
If you are a loner with no ranged attack, try and bait a shot from the shotgunner, the brief window where they have to cycle the shotgun gives you a brief safe window to get in and hit them. Be wary if the shotgunner has a magnetic strap and don't overstay your welcome.
If you do have a ranged attack, exploit your advantage and acid/neuro them from range.
Alternativly, get some friends and gang up on him.

Pounce them and dont overstay your welcome. If they are retarded get them to miss 9 times then they wont have any more ammo. If you are spitter/sentinel neuro them and keep spamming neuro on them even while they are down while slashing them. Neuro will keep stunning them over and over so they never get up. Dont worry about mag harness assume everyone has a pickup macro and will instantly pick it up and blast you in the face the second they get up so dont be next to them when they get up.
Short version: You don't counter it, only avoid it.
Long version: Between Mag Harness and pickup macro, it's extremely difficult to prevent someone from having their gun back and click on you. Either do extremely short skirmishes, or try to make them misclick. If you're a Lurker, don't bother jumping into 2 marines with 2 shotguns, because they can take their gun out and click on you before your pounce movement delay ends. As a runner, don't bother fighting in a tight environment. They can retrieve their gun almost immediately after the pounce stun, and you can only take 2 normal blasts (not even PB) before falling into crit. yadda yadda for other melee castes outside of Warrior.
Be ranged beno, Warrior, Lurker, Runner, or T3/Drone T2
Ranged doesn't need explanation (or does... Better to explain: Sentinel can chainstun, even magharness doesn't mean shit if you can't stand up, Spitter also can do it), Lurker, Warrior and Runner have abilities to quickly close the gap and stun. It has to be really robust, or lucky marine to shoot you while you are "mid air". It's so short, you have to guess when beno will do it, you can't react to it.
T3's/Drone T2's can't be stunned with shotguns, so they can just tank the damage.
Drones can be stunned by a Buckshot.

This is the right answer, count their shots. A shotgun can hold 9 shells (1 in the barrel, 8 in the tube).
Buckshot is basically harmless more than 4 tiles away from the user. Always stay beyond that range to bait them into shooting you but making sure you can't get hurt.
Additionally, some pheromones can help here. Recovery pheromones lower stun time, frenzy makes you move faster. The stronger the pheromonethe greater the effect.
Another key tip is to drag them away from their shotty if you can get them down, and then put yourself BETWEEN them and the shotgun. Unless they've got full double shotgun meme the most they'll pull out a M41A, SMG, or carbine. All of which can hurt (especially on burst fire if they have it) but aren't as bad as buckshot because they won't stun.
